If you copy (or move) the files in %appdata%\utorrent to the same directory where you keep utorrent.exe, it will exist independently from your Windows installation, and will be unaffected by reinstalling Windows. By reinstalling Windows I mean reformatting your dedicated Windows partition and starting fresh.
